When the Inner Senshi used that crystal sword to focus their powers and wake up Usagi in the manga, the sword lay forgotten and frozen at Point D after Metallia was defeated. (I don’t think you see it again, ever?) At the end of the manga years later, after the world was healed by Usagi and they wanted to create Crystal Tokyo, the sword was recovered and ‘planted’, stuck in the ground at the center of the (current? ruined?) Tokyo and used as a seed around which the Palace grew. It remains as an equivalent to that pillar thing in the remains of the Moon Palace and is a really useful power focus.
